Marker Development Based on Transcriptome Data

The project focused on developing genetic markers based on transcriptome data of an endangered species, using NGS data from two samples. Using Bash scripting, I conducted quality control with FASTQC, adapter trimming and contaminant removal with BBDuk, de novo assembly with SPAdes and MegaHit, and variant calling with FreeBayes. I further identified mutations and genes through BCFtools and BLAST to obtain high-confidence markers for genetic diversity assessment.

In my Thesis, I worked extensively with metabolomics data derived from FT-ICR-MS. I used a range of bioinformatics tools including PCA, HCA, and OPLS-DA for statistical analysis and pattern recognition in the dataset. Data processing involved assigning molecular formulas and conducting network analyses to visualize relationships between metabolites. My experience with chemometrics and bioinformatics software enabled me to handle large datasets efficiently and derive meaningful biological insights from complex metabolomic profiles.
